I used to read upwards of 30 (most updating at least 3 times a week), but now that's pruned down to about 14. Atop that list are Cyanide and Happiness (NSFW), Little Gamers (also NSFW), Sinfest (less NSFW), and xkcd (normally fine, but sometimes NSFW).

My studio just started a webcomic a couple of months ago - CONversations is the somewhat crazy adventures of a group of friends at conventions. Parts of it were inspired by our years attending ACen.
CONversations A webcomic about the CON experience
Anime Eats! A cookbook inspired by food in anime and manga.

Adventurers!, a satire of RPGs. Hilarious. The animation starts out kind of crappy but gets better as it goes.

It's finished now, but if you haven't seen it you might spend a lot of time in the archives.

My very very favorite would have to be the MS Paint Adventures. They're a series of unrelated webcomics that are, at least initially, based largely on viewer commands. Like a choose your own adventure book, but for webcomics! Once the plot gets going the author usually stops taking commands though :( It's an awesome webcomic though, you all should read it!

One of my favorite anime webcomics is Misfile. Think Initial D meets Ranma 1/2, with Dogma as the third wheel.

Or as I like to call it, My Monday Night.
